I do not have the Portfolio (in header) >  Administration >  Portfolio Hierarchy Configuration option

Are you able to access link below directly?

yourjiraurl/secure/PortfolioHierarchy.jspa

 

Do you able to see Portfolio hierarchy configuration sidebar from Administration > Add-ons page.

 

One thing to check, If any module from Portfolio for JIRA plugin is disable
