I have taken over as admin for our Atlassian products recently and have discovered, that we use a separate billing account for our Atlassian Guard subscription. Is it always like this? Or is there a good reason for this to be so? Unfortunately, I cannot ask the previous admin why this is so as they left the company before I started. Any input on this would be helpful.

Yes, Atlassian Guard has a separate billing.
But you can contact Atlassian support and explain them the issue and i'm sure they can assist you.
