It can connect to an exact replica of the folder if it is on the local c: (or d:)
Have tried starting the Bamboo service using my own domain credentials but still does not work.
Also what account do Bamboo use to access AD file system i.e. when reading git repo? is it the service log on account?

If you have configured Bamboo to start as a Windows service, then it will run under the account that's set in the "Log on" configuration of the service property pane. If you're starting Bamboo manually then it runs under the account of the user you're logged in with.
How is the W:\ drive mounted, and when? My hunch is that the drive may not actually be available to a user who doesn't log in interactively.
