For example I have created a git source repository. Next I have created a plan that uses that repository and created multiple branches. Next for some reason I need to change source repository settings (location was changed or I now need to disable shallow cloning for my tasks). I go to the linked repository settings and change it. My plan reflects that changes but not my branches. AFAIK branch just overrides the repository that was used on branch creation and I see no bulk actions or something like that to change all branches at once. Is it right?

This is a bug in Bamboo. Currently updating the source repo of the master branch for your branch plans will not update the rest of the branches. Here's the existing ticket to resolve this issue: https://jira.atlassian.com/browse/BAM-12330
