In Bamboo, you can override the Repository Branch of a Linked repository on a Plan basis. Meaning the Plan will have a custom branch, but the Linked repository will remain unchanged. That will only work with the default repository of the Plan at the master-branch level as plan branches need to match the repository's branch name to work.

There is also a feature request that asks to allow overriding branches for non-default repositories in YAML specs:
