Is there a way to save pem files that will be used for auto deployment?

Im using mupx to deploy our application to our staging site and i need to find a way to access a pem file. And i know that it is a bad idea to save the pem file directly on a remote repository.

I don't know anything about mupx, but a quick scan of the documentation suggests that it uses ssh public-key authentication. If that's the case the following should help:
