Merged pull requests on or before Jan 2 2014 appear properly in JIRA issues on the Commits tab (because we use a standard naming strategy of including the JIRA ID in the branch, like this: "ABC-123.My-New-Feature").
But more recent merged pull requests are not appearing in JIRA, even though when I view the commits list on Bitucket I can click the hyperlink'd JIRA ID in the (grayed out) pull request merge commit and navigate to the JIRA issue.
Is it me or did this get broken on or around Jan 3 2014?

Its hard to say exactly what happened. You should be able to determine more by looking at the DVCS connector which lists all repos and last sync times, etc.
Its worth noting that last week we did encounter an issue that was reported Jan 9 which has since been resolved fortunately. For reference, that bug is here: https://jira.atlassian.com/browse/JRA-36448
