How to achieve shallow checkout in bitbucket and bamboo ,only checkout updated files  for the build purpose

Did you mean Git shallow clone? 

How about creating a script task in Bamboo and just give the shallow clone URL like below?

git clone --depth 1 https://your-remote-bitbucket-url/

This option allows you to pull down only the latest commit of the repo’s history.
