When doing an initial scan of my repo, fisheye blows up when doing "svn diff" on some large changeset (eg tagging the trunk of a module, where the diff becomes the contents of every file includes in the tag).
When I use other system like Trac, they don't do any "svn diff" when scanning the repo initally, only when you request a specific diff.
Is there a way to tell Fisheye to do everything except "svn diff" during the inital repo scan?
You can disable diff text indexing on a per-repository level.
Have a look in Admin --> repositories --> <repository> --> SCM Details --> Store Diff Info.
This doesn't work. I tried turning off that option and did a full re-index, but the log still shows Fisheye doing full diff commands which then break.

Still true with the latest version. This is about the fourth time I've tried to set up Fisheye, and I've given up each time due to the never-ending indexing.
