Skip specific file for automatic merging

Is there a way to skip a file while using auto-merge functionality.

So for instance we have develop and release/5.0 branch, 

and both have version file which has  different text.

develop version file: 5.2-X

release/5.0 version file content: 5.1-X

Now Design team raised the PR for 5.1-X and  while merging the PR it is taking version file to master branch

is there a way to skip some file in auto-merging.
