Judging by the screenshot, looks like you're using some sort of third party plugin on this page, can you confirm that? I'm also assuming that by "annex" you mean "attachment", right?
My bet is that what you're experiencing is an expected behavior from whatever the plugin you're using. Once you can confirm which one is, we'll probably be able to assist you further.

You can see a link ‘Charter of United Nations’ which refers to a document. This is a reference, as shown above.
The user then creates another sub link on the left side bar and enters the reference in the table.
The user also gives the Reference number and Name manually in the table, as shown above.
There is another link on the left side bar which is All Reference as shown in the above screen shot.
Here also the user manually enters the Reference number and Name.
What we need is that these links get automatically populated in the tables which are shown in the screen shot 2 and 3, when the user creates any reference.
Please suggest us a probable solution to this.

I think you're using a plugin of some sort, or possibly a local macro, to do this. You'll have to explain how this is being done in order to get any help with it.

We are using confluence 3.4.6.
So far we have been doing this manually as we have got no options to get in done automatically.
