We currently use Confluence server for external technical documentation (available to 'anonymous', without a login) and internal collaboration (via login). Cloud is not suitable for our technical documentation due to the limitations regarding custom domain names. However, I can see advantages in switching to cloud for our internal usage.
Assuming these would behave as two totally separate instances, is it possible to configure an application link between the two?
Has anyone had an experience in running both of these together?

yes, you can link Confluence Cloud to Server with application links. You should be able to search pages in Cloud Confluence from Server and vice versa in addition to having a link in the app switcher.
Are there any particular use cases you would like to achieve with having both products connected?
