Since there are system installed apps in the confluence cloud version, so i wanted to know the macros used from these apps in the confluence data center, can they be migrated to confluence cloud using the confluence cloud migration assistant tool.
Is there any data loss expected at the cloud version post migration.

just to expand on what was previously said
I would advise to identify the third party macros and test the alternatives in your Cloud environment to figure out the best approach. App vendors are usually very communicative and helpful as they do not want to lose business and can recommend the best migration/transition route.
My one more question is that, after migration into the cloud is there any post migration configuration needs to be done on the cloud site for the system installed apps

You may gather a list of those macro in doubt, and cross-check with the vendors and even a single of those macro from any pages post UAT migration via macro report. System macro will be migrated without any issue.

Macro data loss would be macro non-functional post migration because that may not exists in cloud functionality (Ex. custom macro, app macro which doesn't have cloud version associated,etc).
