File lists - Is this the location of source files?

I created an Archive folder to keep older versions of documents in and when I loaded documents to this Archive folder I also noticed them showing up in File Lists's folder. If I delete from the File Lists folder will that also delete the document from the Archive I created?

Confluence does not have "folders", so I do not recognise what you are talking about here.  I am not sure about "file lists" - I am guessing you might mean you have used the "attachments" macro, but that is a total guess.

Attachments in Confluence are attached to pages.  Could you explain folders and file lists in that context?
