Since Jira (to 7.8.0) and Confluence (to 6.8.0) upgrades this week, having a Jira issue reference in a confluence page does not link the issue and the page together anymore. Issues linked before the upgrades still display a link on both the page and the issue.
The application links are correctly set.
I do not know which upgrade caused this since we upgraded on two consecutive days.

I just installed new instances of Confluence 6.8 and Jira 7.8. The linking did not work initially but after I authenticated (Login and approve prompt) it did work.
I realize you mentioned your application links are set up properly but I am not sure whether you are using OAuth with impersonation. Please try OAuth with impersonation for your application links and see if the Jira issue links appear as expected. Please review: OAuth security for application links for details on the functionality of the different OAuth methods.

I just tested with Confluence 6.8 and Jira 7.8. I found that the links from Jira to Confluence did not get created if I deactivated issue linking in Jira under Jira Administration>Issues>Issue linking. Another way to get to the configuration is to type a period "." and then Issue linking:
Please make sure this feature is activated in your Jira instance. If it is not, please activate it and test the Confluence links again.
