Do we need to pay extra pricing when migrating the applications from the server to the cloud?

Yes, the app in Cloud is a different product than Server/DC. So you will have to pay for Cloud separately.

However, Atlassian does offer Dual licensing  which will allow you to get 100% discount when migrating to Cloud, and most third-party apps do follow this policy. You will need to confirm with them to ensure that they do.

This depends on the type of app you are using, some apps migrations are fully supported, some partially and some apps need to be migrated manually, you need to confirm this with the app vendor or you can see this in step 1 Assess your apps.
