So, I am looking into using both CSS and JavaScript to customize our Confluence Cloud installation. I understand now that in order to use custom resources, one must build a Web Resource module. The question I have, then, is how do I upload the resource file(s) to be used and how do I retrieve the link to the resource so that Confluence can use it? The same would go for a Code formatting module: how and where are the languages that we want to use installed so that the cloud can use the resources? Or do we need an ISP to host these files separately and then call them through the internet? I'm looking for more specifics, I guess. Sorry for the newb question--I appreciate any clarification on how resources are added! Thank you!

I'm afraid that we do not have the ability upload or use any custom JavaScript or CSS to modify the instance or its experience as they are Restricted Functions at least in the Atlassian Cloud Environment.
If you are looking to build custom themes for a Cloud Instance, I'd recommend taking a look at the Theme Options with the Atlassian Connect Framework. Once you've created your Connect Theme, you can share it with others on the Atlassian Marketplace.
