I used XML Space import to migrate from Server Confluence to Cloud and all the articles now have links (tiny Confluence links) that lead back to Server Confluence articles.
Is there any way to fix interlinking between the articles on my new Cloud site or does it have to be done manually?

the issue is that Confluence does not recognize tiny URLs as internal page links and thus cannot update them automatically. As far as I know, there is also no automatic solution to resolve them afterwards, you would need to do it manually. But yes, as @[deleted] mentioned, you can use Link Management to scan and at least identify all the links in your space :)

The links are encrypted in a way to generate the tiny URL.
So if you are using any custom tools that generate the tiny URL, you can decrypt the tiny URL and then try to add the links wherever possible manually with Cloud links.
So it has to be done manually!!

While I don't have any ideas for fixing the original problem, if you decide to go with fixing the links by hand, you might want to use Link Management for Confluence for that. It's a free app by Lively Apps which lets you replace the same link across all pages with a single operation. So that should at least save you some time.
