I can remember a time when the Run plugin allowed Excel exports, but now the excel files generated from the exports are not readible because they are always in HTML format. Is there a way to get a successful Excel export?

Not sure what you are thinking about, but the Run Plugin for Confluence has never supported export to excel, only HTML subsets. User who want SQL data in Excel usually use Excel to extract the data via ODBC.
