Hi,
We are currently using Confluence 6.12.1 and we will probably move to a Confluence Cloud in the future (you probably understand why).
We want to create our own customized app or macro for confluence, but I am a bit lost with all options (API, User Macro, ...).
What is the best option if we want to develop something and remained compatible the day we will move to a confluence cloud ?

User macros are not usable on Cloud (I would say "yet", but I don't know that they ever will be). You will need to find or write a Cloud app to provide the macro(s) you want to generate. If you're going to throw yourself into writing, I'd strongly recommend looking at Forge to do it, as it's the development platform Atlassian are pushing now
A search for Confluence Cloud Macro and Forge should get you a load of different places to read up - I quite like Atlas Authority's write up of how they did a Notion macro as a general starter and the other hits I get are a bit more techhy/dev flavoured, but also helpful

Is "Forge" compatible with Confluence Server 6.12 ? I don't think so.
We cannot migrate to the cloud right now but I have to develop something soon (something I don't want throw away later).
Is something developed with Atlassian SDK (https://developer.atlassian.com/server/framework/atlassian-sdk/set-up-the-atlassian-plugin-sdk-and-build-a-project/) will still be usable on the cloud ?

You're spot on about Forge and Server.
Server/DC and Cloud are very different beasties, and apps written for one will not work on the other.
You might find you can reuse a bit of the logic, but the whole app framework is totally different.
