Got a Confluence server that is vulnerable to the recent java security issue and had to be taken down, we currently have some export files of the data, is there a way we can import from these backups to cloud?

If depends what the data is. If it's a site export, then you should have an empty cloud site for this....otherwise it will wipe out your site.
If it just a CSV file, you can just import the data into a project on cloud.

The backup is a zip file from the '/var/atlassian/application-data/confluence/backups' directory on a linux server that is done automatically.

I believe it's the same thing as long it is an XML file. Keep in mind, if you have something on the cloud already, it will wipe out everything and replace it with the data from this file. This also includes users.
It is just the same thing if you restore this back up on your server.

Where would I do that?
The only option I have is to import spaces, but that won't accept the backup file, and the only other import option I have keeps telling me to use the migration assistant.
