I am having data in the Table Excerpt macro which I am accessing in a Pivot table using Table Excerpt Include. If I apply filter on a column in Table Excerpt, the values in the Pivot table updates itself. However, if I wrap the Table Excerpt in a Table transform for conditional formatting, the values in the Pivot table do not update when a filter is applied on the data present in the Table Excerpt.

Not sure that I got your case right:
But I don't see the Table Filter macro that you've mentioned - it should be placed between your source table and the Table Excerpt macro. So, firstly you filter your table and then only the filtered data is passed to your Table Excerpt Include macro.

There is no need to add a table filter explicitly, as confluence automatically shows a Funnel filter if you hover your mouse on the header row near the column name like below:

So now the question is that in the original screenshot that I attached in the question, if I remove the Table transformer, the Pivot table receives the filtered data from the excerpt. But if I keep the macro, it does not.

The filtration that you use is called "Filtration on the fly": you filter the table in your browser memory but the result is not supposed to be saved or passed anywhere. So, when you enter the edit mode there is no Table Filter macro there.
But when you use such filtration, you may notice a red star near the settings menu:
When you hit the "Save changes" for the first time, the Table Filter macro will be inserted automatically on the page - you can go to the Edit mode and check it yourself.
But for your case, as I've mentioned earlier, you need to make sure that the Table Filter macro is placed before the Table Excerpt macro because we want to reuse the filtered source table and not the original source one.
Then you may filter you data from the page View mode and everything should be working fine.

Also forgot to mention that you should use the filtration panel (not the filters in the headers) if you need to place the Table Filter macro before the Table Excerpt macro.
You filter your original table, save the filter and then reload your page - the Table Excerpt Include macro and your Pivot Table macro will be updated accordingly.
