We are currently considering migrating data between the cloud versions of Jira and Confluence in Jira Cloud SIte Import and Confluence Cloud Site Import.
On the Confluence page, we are creating a link to another Confluence page using the link feature in the toolbar.
We are also creating a link to a Jira issue page using the Jira issues macro.
Will these links be automatically updated to the migrated URLs when you perform the data migration? Or will I have to manually reconfigure them after the data migration?

No, they won't be updated automatically. This requires a scripted update behind the scenes once the migration is complete and you'll need to involve Atlassian support for that (at least if it's many updates).
Create a ticket for this with Atlassian Migration support. They will be happy to perform the update for you after the initial data migration.

I have done several migrations myself this way. I ran the data migration over the weekends and had an agreement with migration support to perform the updates on Monday morning, immediately after the migration. They always lived up to that agreement.
So just reach out and agree with them on the timelines. That way you can schedule the entire migration and you'll know what to expect and when.
