Upgrade from 3.X to 6.1

We have recently followed the upgrade path from 3.X to 5.0.3 to 6.1.1 but it seems that something broke along the way. 

 

Although Confluence starts, it throws this error:

2018-09-14 10:32:18,031 ERROR [localhost-startStop-1] [atlassian.confluence.setup.BootstrapApplicationStartupListener] checkConfigurationOnStartup Detected tables with non-default character encoding. See https://confluence.atlassian.com/x/TABrFw

I made sure that all tables and columns use UTF8 as per that page but I think the problem has more to do with missing tables.

For example, I only have 58 total tables, I lack the user_mapping table and probably others.

Is this the issue and if so, how can I fix it ?

In a fresh install of 6.1.1, there are 108 tables. The best option, for now, would be to restart the upgrade and see what you end up with.

Thanks, but I actually went back to the drawing board at version 3.5.5, since that's where the issue started.

 

The problem is that all of a sudden it says: Uncaught TypeError: Cannot read property '$' of undefined. The undefined is 'AJS'

I tried restarting the server several times, even upgraded successfully to 3.5.17 but that error remains. How can AJS not be defined ?
