I am exporting spaces from one instance of confluence and restoring in another.
When I export it creates a zip file that I then download. Where is this file stored? I think I need to clean these up after I have moved the space.

As William commented, in Windows the XML export will be downloaded directly in the Downloads folder.

Actually, after you finish the export you will be presented with a "here" to download the file, which should download to your computer.
The file will only be located in the export if it's a support zip.

Well worth checking what you have in there regularly, to avoid disk space issues.

You could remote-mount a file share and direct the output there, but this will not help with the other half of the problem that your server needs the disk space to create temporary files while it builds an export.
Your best option remains "give the server enough disk space to work with properly"
