Rebuilding search index stops at 25% (server)

Rebuilding search index stops at 25% and the only way to get it to finish is to login to the server and delete the index files manually.

Any ideas on how to permanently fix this issue?

I hope you have tried to rebuild the index from scratch. If not done, please go through the document How to rebuild the content indexes from scratch. Let us know if the issue got fixed.

Having to rebuild the index is not a solution.  The question is: How to prevent this issue from happening in the first place?
