I have an issue with publish location after I apply the template on new draft. Every time I apply template on new draft, it automatically change the publish location to main space, even the page was created as a sub-page. If I don't use templates, publish location stays correctly set. This issue leads to wrongly published pages if user overlook changed location in publish window.
Steps to reproduce:
1. Create New page
2. Name it Page A and press publish button - Location in publish window is Main space (CORRECT)
3. Page A is published in Main space
4. Open Page A
5. Create new sub-page for Page A
6. Name it Page B and press publish button - Location in publish window is Main Space / Page A - DO NOT PUBLISH THE PAGE
7. Use any custom template for the Page B draft
8. Press publish button - Location in publish window is Main Space (WRONG)
How to deal with it?

I made the test following the scenario you write down, and I didn't get the wrong behavior.
Each time the page created with the template is at its correct place.
It could be an issue or a delay on the content indexed, if you publish a page and the parent page is not know by your index then by default Confluence will put it below the Homepage. If you take some time to put additional content in the page B (in your example) does this page B still get below the Homepage of your space ?

It's consistent for new or old pages, so I think it will not be this case. Also it's same for pages or folders, It doesn't matter what is parent and how old it is.
When I apply the template, it looks like reload of whole page and content. Maybe that's the point when it breaks. But in content browser I can see the Draft still in correct location. Only when I press publish it shows main space location and it's moved there when I publish it.
I did test with some public blueprint template, and that works properly in that space. So it looks like some issues with those templates. Old one and all new one which are create are behaving the same.
I did also test on my personal space, and it's working properly there. Without any issues. So it may be somehow connected to some space setting or local templates in that space.
