Typically, people most often compare Structure and BigPicture.
That said, if you haven't already touched base with the ALM Works (we make Structure) support team, please do. We'd be glad to help you diagnose the root cause of the performance issue you're seeing.
Something to consider... Without knowing the details, I'd also speculate (based on past experience) it's fairly likely that whatever is causing the performance issues you're seeing in Structure, is going cause similar results in other add-ons that do similar things.

Building on your comments here and in the support request, it looks like the challenge you’re facing is dealing with the ambiguities in your Jira data. The new feature mentioned in the ticket may improve things somewhat but that’s treating the symptom rather than the cause. Structure (all Jira apps) use the Jira database so it’s very likely you’ll face the same performance challenges with this use case and another app. To tackle this problem, you’ll need to address the ambiguities in your Jira data.
Plus, the ever-growing complexity in your Jira data will result in chaining a lot of different bits of data creating increased performance demands for all of the Jira apps that you use.
Imagine if you will a tower, if the lower levels (your Jira data) are well designed the easier it is build on. However, if it’s not well made the more levels you add to it, the more wobbly it becomes. This effect is amplified as you add more complexity.
Structure as a tool is phenomenally flexible and you can query your Jira data and the relationships in many different ways. Taking an example that you shared in the support ticket, you successfully managed to build a filter that took twenty (20!!!) levels of hierarchy conditionals and returned the result you were looking for. However, this is also a sign that we have outgrown the foundation we are building on. While we could keep building on it, it may be wise to take a step back and work on shoring up the foundation layers of our tower first.
While I don’t know the full extent of your needs, I’d be happy to help you if you’d like. It might also be wise to engage an Atlassian Solutions Provider, too, if you aren’t already working with one. They’re the experts on building strong Jira foundations.Hope this helps,

Currently, we are using Structure add-on to Group custom fields value on 5 levels. Everything is working fine but we are facing performance issues while loading the Structure pages and Automation on Strcutre page is pausing when users are updating the issues in Project.
To limit the custom field values in Grouped by custom fields and we have inserted original structure and by using S-JQL query filtered Values from Level1 and Level2 Grouped by custom field values, it is working fine again but when users updating issues in the project automation is getting paused and even tried increasing automation time in structures still same issues. Please see the sample structure below.
