We have a 800 user AoD account used by one of the organization we acquired recently. We have another 2000 account AoD account. Now we want to merge those 800 users to this 2000 accounts so that we can have once account organization wide and can grow it.
We would like to understand how this can be achieved? would like to understand how atlassian can help in merging these two accounts to one.

We've been looking into this issue our own. However we have 3 smaller instances (100+ users each). Atlassian has created a tutorial on their Confluence which is worth checking out: https://confluence.atlassian.com/display/ONDEMANDKB/How+to+Merge+Two+JIRA+OnDemand+Instances
We didn't execute the merge yet and are using the knowledge of an Atlassian Expert (found here: https://www.atlassian.com/resources/experts) to achieve this. Seeing the size of your instances I think this might be the best solution for you as well.

Check this KB article (not sure if it will work in your case though) and I think it is also a good idea so drop a mail to Atlassian Support and not rely only to asnwers user forum.

There isn't much that support can do in this situation, you're definitely best off following the advice of Maarten above.
