I am not sure if there is a way to use phpStorm in order to integrate with Jira to automatically track time. However there does already exist a user plugin for Jira that can do this. The Automated Log Work for Jira appears to have this ability. But in addition to this plugin, there are a number of other possible solution in the Marketplace: https://marketplace.atlassian.com/search?product=jira&query=automatic%20work%20log

There are several ways to do it, but they all boil down to "something has to tell Jira you are working on something".
How does phpStorm know you are working on something, and does it have ways to make remote calls to Jira to tell it?
