Hi,
I have a problem when using the automation to create a linked issues. Some fields do not automatically be transferred comparing with the manual creation. The customized fields I want (please see in the attached picture no.1) are missing (no.2) unlike 'Create linked issue' manually that all fields are transferred (no.3).
Please kindly advise if am I missing some configurations.

Per your description, it seems you are using the automation feature of JIRA Service desk (Like in the screenshot below) to create new linked issues once something happens to a source issue, however, some fields cannot be copied from the source issue using that rule. Have I understood it properly?
If I got it right, Jira Service Desk automation indeed have some limitations when copying the values from the source issue, however, there's a very useful add-on (with 300 free executions per mouth) that you can use to work around this lack: Automation for JIRA
Using the mentioned add-on you could create a rule that can copy every single field you need from the source issue:
