I tried to do an update of our Jira (with Greenhopper) some weeks ago and had lots of issues so rolled it back. There's been a number of changes between the two version in how/where certain configuration is done (database, LDAP, etc.). It's very easy to get lost in or miss upgrade steps.
I'm getting ready to attempt it again and am wondering if it would be easier to do a clean install instead of an upgrade. I'm guessing there might be issues with the database (we use a MySQL 5.0.77 database) that would not allow us to simply point the new install of Jira/Greenhopper to the db.
Is this possible or do I have to go through all upgrade steps?

I'd recommend starting by reading the JIRA 4.4 Upgrade Notes, which is the best starting point for upgrading to that version of JIRA.
This page mentions all the significant changes that have occurred between JIRA 4.4 and JIRA 4.3.x versions.
As mentioned on the JIRA 4.4 Upgrade Notes, I'd also read the other JIRA Upgrade Notes/Guides listed on the Important Version-Specific Upgrade Notes page for the intervening versions of JIRA you are skipping (i.e. which in your case will be the five Upgrade Guides listed between JIRA 4.1.1 and 4.3).
Also, as mentioned on the JIRA 4.4 Upgrade Notes, when you start reading the general Upgrading JIRA guide, you'll probably be directed to a different procedure on another page to upgrade JIRA (as the procedure you follow is predominantly based on the JIRA version you're upgrading from). I.e. Since you're upgrading from JIRA 4.1, the Upgrading JIRA Manually guide might be applicable to you (based on your particular JIRA installation setup).
I'm aware this is a lot to be aware of but knowing this information up front could save you a lot of hassle down the track during an upgrade. Be aware that from JIRA 4.4, we've been attempting to reduce the number of manual steps required for subsequent JIRA upgrades.
