When I create a custom filter and click on it, the filter links me back to the top level JIRA Software interface outside of the project I was targeting.
For example, the following query:
project = CNDL AND issuetype = Bug
Saved, starred, and given project specific permissions.
Now when I click on that filter, I'm taken out of my project and returned to the JIRA Software level.
Is there a way to create a filter that lands the user in the desired project and not end up at the JIRA Software level?

The JQL filter is a global feature created to search for issues around your entire JIRA site and can not be used as a shortcut for a specific project.
That been said, I would like to know what is the final target you are looking for. Are you requesting for a quick shortcut for your project or for an issue navigator inside of a single project?
For a quick project shortcut:
- Once you click on the filter, click on any issue returned by the filter and click again in the issue key of the detail view. It will take you right to the project:
For an issue navigator inside of a single project:
- Create a board in your project (Business, Kanban or Scrum), configuring which issues you would like to display on it.

I am a returning JIRA user. It's been two years since I used JIRA, but I had 4 years actively administering JIRA projects for several teams. It's disappointing to return and find such a basic feature has been deprecated or "simplified". Running queries from within the space of the project was a normal activity once upon a time. Now once Im inside my project, there is little flexibility to search on the fly for a particular issue.
The solution Im starving for is the ability to add my own saved queries in the project sidebar under Issues and Filters. Users are given some default queries that they can click on. Why can't a user add their own custom queries here? Or why can't a project admin add public queries for their team to access? The extra clicks it takes to access basic queries that I executed a dozen or more times a day is seriously impactful.

Analyzing the last comment you made, it seems that the functionality you're looking for was accessible on JIRA previously. Is that correct?
JIRA never have such functionality to return JQL queries on specific projects, however, we have the queue feature on JIRA Service Desk which you can use to filter issues and save it on queues at the left side of the main screen:
