The reason you may want to do this is that it will show you that you estimated one number but it turned out to be a lot bigger than you thought.

Yes for sure. The remaining estimate will display 0. Some of the JIRA bundled reports also will then show you this variance
Hmmm... This is not working for me. I have a card with a 4 hour estimate, 2 hours left. If I try to log 3 more hours of work I get an error which says: " Remaining estimate must be 0 or larger". (Jira 4.4.3, Greenhopper 5.8.3)

mm, maybe then a greenhopper issue. I've definitely logged more hours that estimated but that would be via normal JIRA worklog
