When I create a new custom field, they then do not appear in ANY field configuration, not even the system Default configuration.
I have tried entering Safe Mode and the issue persists.
I have tried re-creating the field configuration and the custom field but still no luck.

Danyal Iqbal, Did you find the reason? I am facing the same.
Update: This was solved by removing 2 custom fields that had script data hidden in their descriptions.

Can you try this:
1 - As an admin go to the administration panel (click on the cog icon and then issue)
2- click on Custom fields> hint Add custom field button
3- Create your field
4- Add it to the Default Screen
Go to field configuration and look for the customfield in Default Field Configuration
Do you find it ?

Thanks for the answer, but that doesn't seem the case. I've added several to 1+ screens after I create the custom field and still doesn't appear in field configuration.
Appears on the screens fine though.. just cannot make "required" and other settings you set in field configuration
