I am the ADMIN for our newly created JIRA site. I've created 2 projects, one a Classic sofware project and one New Gen project. I can delete tasks from the New Gen but not from Classic software. Why is this?

Most likely it is a difference in the Permission Schemes.
1. Go to Project - Settings
2. Choose Permissions
3. Open the Permission Scheme attached to the Project
4. Click on the Actions button on the top right and choose Edit Permissions.
5. Go to the Issue Permissions
6. Change the entries for Delete Issues

My problem is now actually much bigger. I've created a new project and did a bulk move of the issues from the old (New Gen) to the new project (Classic) and now myself (Site Admin) and the users cannot access any project

Yes I can still get to Project Settings, but when I go to Issues or Board I get error message "This project isn't available. It may have been deleted or your permissions may have changed"
