So, Jira gives us an opportunity to set up a permission to allow certain users/groups/roles to create/close/resolve issues etc. And i can see that when creating a custom workflow, the "Create Issues" permission check is by default added to the initial issue transition validator.
But what about the other permissions designed to affect the issue transitioning through the workflow? Do they have any effect if i do not use them explicitly in the workflow configuration? Because i find it more convenient to restrict access to the closing/resolving transitions via the transition conditions using groups/roles, and i could use some spare permission types for some hacks like using them as create issue permissions for the custom issue types.

No, it doesn't have any effect unless explicitly used. The default workflows comes with it but you can have workflows that don't use them.
