I am getting started with Portfolio and want to make sure I utilize it to the fullest. When you import issues, you have to connect the issues to a parent epic or initiative. How do you currently handle bugs and tasks that you have on your JIRA backlog? If you do not add those to Portfolio, how does that affect your timeline estimations?
Finally, much of the scheduling is based on estimations that have been given. How do you add future ideas on the roadmap (things that are 1-2 years down the line) when you have yet to estimate those out?

How and what you include into your plan is very much up to you and what level of detail you want to go into. If you add estimations for either of bugs or tasks they will be taken into account for the calculation of your plan.
You can add future ideas by adding in placeholder releases, initiatives, etc into the backlog. You will need to add a rough estimation yourself, for these to be usefully included in the calculation.

This is helpful, we are just getting started in Portfolio as well, and we are runing into why we are not completing everything we are planning. We are reviewing our bug process as well as categorizing them so we can add them to a plan to be able to drill down if necessary.
