And if so, how do they speak to each other?
I'm looking to get the business side in JIRA and I'm not sure that having all of the different ticket types and workflows in one instance will get too messy.

I have not had an inconvenience with it so far. It is up to your admin to use best practices to ensure the instance is not flooded with unnecessary data. From a user perspective, it should not matter since you can restrict projects visibility with using permission schemes. Projects can work separately from each others.
This also means your data will be stored in one place, making it more convenient for users working in several projects. And a day might come when you want to link issues between projects and you will be glad to have only one instance.
Of course in the end it depends on your requirements.
