To work around a whole pile of other problems, I've had to use the import-export to Excel add-in (from Excel).
Unfortunately, for some reason, R4J sometimes re-orders issues/folders/document text.
Is it possible to just export the project structure, only folders, with no issues? It would be a step in trying to resolve the re-ordering problem as I can re-check it in Excel.
As R4J is an app from the marketplace, direct your question to the vendor.
The options you are using are made available by the app, as they are not ootb in Jira.
It's OK. I solved the problem by exporting the whole project as text, then using a different program to read the content line by line and filter for folders only...

I still advise to direct your question to the vendor they might have a solution or might see if it's feasible to integrate it into their app
