We need to set up an authentication method at XYZ Location , and set up keys on selected workstations at ABC Location end. This method should allow access to selected users from the same authentication method, rather than the usual JIRA's authentication. Is this possible?

Yes. You'll need some coding though. At the very least, you probably need to tinker with the "seraph" to get it to use your new code. Have a look at http://confluence.atlassian.com/display/DEV/Single+Sign-on+Integration+with+JIRA+and+Confluence to begin with.
