Per your description, I understand you would like to use a JQL query to return the Epics related to Stories that are configured with a specific Version.
Unfortunately, this type of "Sub-query" is not supported in the Jira application. We understand how useful this feature would be, so we created the following feature request to get it implemented:

Feel free to vote and watch the suggestion to increase its priority and also receive notifications about any updates.
As a workaround, you can use third-party apps to achieve your goal, depending on which platform you are (Cloud or Server). Here are some options:
