I´m searching for a filter query, that shows Stories together with their Subtasks and orders them together.
It should be ordered like that:
Story#1
Subtask (Child of Story#1)
Subtask (Child of Story#1)
Subtask (Child of Story#1)
Story#2
Subtask (Child of Story#2)
Subtask (Child of Story#2)
Story#3
Subtask (Child of Story#3)
Subtask (Child of Story#3)

this is indeed not possible as a filter or JQL search. There are, however, a number of views in Jira that provide a hierarchical view:
As an alternative, there's a number of hierarchy-focused apps available in the Marketplace. E.g., my team and I work on an app that I think you might like, JXL for Jira. This is how it looks in action:
For context, JXL is a full-fledged spreadsheet/table view for your issues that allows viewing, inline-editing, sorting, and filtering by all your issue fields, much like you’d do in e.g. Excel or Google Sheets. It also comes with a number of advanced features, including support for (configurable) issue hierarchies, issue grouping by any issue field(s), sum-ups, or conditional formatting.

You will need Advanced Roadmaps to get this view. This can be also be achieved using a JWM project.
Another option could be to use a mktplace app. If you are open for the same, you can try out an add-on we have built for the same use case.
You can view your issue hierarchies in a tree structure and track the progress at each parent level with sum ups of time estimates or story points. Also the app is very flexible and you can use custom JQL for top level issues and a different JQL for child issues.
The app is free upto 10 users. Do try it out.
