How do I restrict users' ability to save custom filters?

I want my service be the only autorized to save filters that are used in board in order to verify whitch request are using in filter.

You can change the groups who can access to share filters and dashboards going to Global Permissions in your Jira.

Basically you need to remove the main access groups of the permission Share dashboards and filters
