How to Remap Kanban Columns that where modified to the Default values (to do, in progress, done) and have them populated automatically with statuses owned by the three default statuscategory?

This is a manual action.

The only other option is to create a new board from scratch.

If you are Board admin, you can configure board columns to change them as required. You can refer below link for more details.
