I'm trying to install as set of add-ons/plug-ins (jar files stored in my machine) into a running JIRA instance.
What should be the best way to do it?

You can use the command atlas-cli with special parameters.

The first option I would suggest is to go to the admin panel of your running JIRA instance and use the addon tools to upload the jars with you webbrowser.
Another option is to use the command line tools to install one or more plugins remote:
