When you have Confluence and Jira in different URLs, the best option is to add Jira under the same Confluence URL and import Jira.
The difference between the imports is that when you have Confluence and import Jira it's only one import, but when you have Jira and what to import Confluence under the same URL you will have to import space by space, which is more complicated.
So, in your current Confluence instance, add Jira and then backup the other Jira in order to import to the new instance.

Jira and Confluence are separate applications, so they need to be separate.
If your problem is that your Jira and Confluence instances were created separately and do not share users and groups, you probably need to contact support, to get them under the same overall "site".
