We are trying to import the data to jira
Our programmer is using java application that makes PUT, POST calls to the JIRA REST API (using Apache HttpClient to make these calls)
and after sometime run the script, it throw error. Can advise any setting need to increase for the time out?

IMHO, if you run into this kind of errors, your developer is doing things wrong. Why does'nt he split the process?
Other than that, you can of course increase the tomcat session or the session of the client making the request.
