We have renewed our JIRA licence key. But impossible to update this key in our instance. Not "pencil" button. Only the "basket" button.

I think this is because of the error message "Jira Software est sous licence mais n'est pas installé pour le moment", this can happen if you've just performed an upgrade and the application did not load properly.
I would suggest clicking on "Installer" to proceed with the app install, and then update the license key.

Hmm, your logs mention that it tried to upgrade from 8.12.2 to 8.12.2 and then "removed the jira-software-application", was an upgrade performed as well or just a new license now?
Could you try downloading the correct version here:
https://marketplace.atlassian.com/apps/1213607/jira-software/version-history
and uploading the application manually? "charger une application"
What could be is that a simple restart of your service could already load the applications again if they were installed previously (in the correct version)
