Incredibly slow Re-indexing

We need to reindex our Jira instance - firstly we tried a background index which seemed to hit around 20% then timeout.

We then tried a full reindex, which got to 14% after 30+ hours!? (it was going at around 1% per hour) obviously this is abnormal behaviour, in the end we had to reboot and restore the Index.

I'm not sure if it's related but our Jira instance if restarted will fail to start 70% of the time, we have to keep restarting until it comes up.

Anything we can try to resolve this indexing issue?
